If geminates contrast with doubled consonants you could use a macron instead, or for some of them, double triple or quadruple macron.

I kinda feel bad for making the romanization so simple but I can't think of anything else, except for /j/ <j> I guess.

Another minimalism, but with allophonic clicks this time:
/m~n~h/
/p~k~h t ʈ/
/d ɖ/
/s ʂ/
/ɣ/
/i e a o u/
/ɣ/ is realized as [z~dz] if next to /i/, [j] if next to only /e a/, [ɣ] if next to only /a/ or both of /e o/, [β] if next to only /a o/, or [gb~gʷ~b~ʘ̬] if next to /u/.
/p/ is [p] if next to a rounded vowel, [k] if not next to a rounded vowel, and [h] if before a consonant. [h] becomes [ɸ] in rounded environments.
/m~n/ is [m] next to a rounded vowel, [n] if not next to a rounded vowel, [ɳ] before /ʈ ʂ/, [h] if initial or final, and [ŋ] before [k].

/quɣqoɣ/ [ɸuʘoβ]
/niʈʈan/ [niʈ'ah]
/qotoɣta/ [ɸoto!a]
/toʂʈon/ [toʂʈoɸ]
Allophonic clicks: [ʘ ʘ̪ | ! !ʷ !! !!ʷ] in voiceless and nasal forms, with only [ʘ ! !ʷ !! !!ʷ] also appearing plain voiced. [ʘ̪] is underlying [|ʷ].
(Apparently unconditional ʘ > ʘ̪ > | happened somewhere.)

NO SEPARATED LETTERS ALLOWED!!
You’ve make the failure...
If a sound is more than 1 allophone, don’t make the separated letter! For example: if /p~b~m/, so you have only transliterate as ⟨p⟩. Don’t use variant orthographies!
Let me introduce:
Pp → /p~b~m/
Tt → /t~d~n/
Kk → /k~ɡ~ŋ/
∅ → /ʔ~∅/
Jj → /tɕ~dʑ/ (South), /ts~dz/ (North)
Ff → /ɸʷ~βʷ/
Ss → /ç~ʝ/
Cc → /x~ɣ/
Hh → /h~ɦ/
Ll → /ɾ~l~ɭ~n/
Ii → /i~ȷ̈i~ɰi~e~je/
Yy → /y~ɥi/
Uu → /ɨ~ɯ/
Ww → /ø~we/
Oo → /ɘ~ə~ʌ/ (South), /ɤ~ə~ɔ/ (North)
Ee → /ɛ~æ/
Aa → /ɐ~a/
ya → /jɐ~ja/
wa → /wɐ~wa/

Re: Romanization game #2
Your response here is unnecessarily combative. There aren't any strict rules on the romanizations in this thread, and there is no way to "fail". If you have a preference for how your phonology gets romanized, you should state it politely along with the phonology, and other users can honor that request or not. Consider this a reminder to follow House Rule 1: Be civil.Ryan Aditya wrote: ↑18 Nov 2019 02:16 NO SEPARATED LETTERS ALLOWED!!

Re: Romanization game #2
Following on from "[t]here aren't any strict rules on the romanizations in this thread", there aren't in romanisations in general (other than things like "<p> tends to be a bilabial plosive of some description), and some languages do in fact transcribe allophones differently, e.g. in Guarani /ⁿd~n/ is written differently depending on whether it is [ⁿd] <nd> or [n] <n>, which is caused by the presence or lack of nasal vowels causing nasal harmony. The orthography could have chosen to indicate stressed syllables as well, which would indicate whether nasality spreads beyond the syllable or not, but a choice was made to indicate nasalisation of consonants explicitly (presumably because the allophony involves word-level spreading rather than something caused by adjacent sounds, so it's less immediately obvious).
You can tell the same lie a thousand times,
But it never gets any more true,
So close your eyes once more and once more believe
That they all still believe in you.
Just one time.
